Someone was commenting in Yuuto's post how odd it was that TRC!Sakura isn't afraid of ghosts and ghost stories. Now, I have to wonder if this is a part of out-of-characterization plotholes or if it actually has a solid AU character development base.
Because, if you think about it, CCS!Sakura was afraid of ghosts due to Touya. He'd creep her out when she was three years old, telling her about the spirits he could see. That way, an irrational phobia to unknown, untangible things would set on her until her late childhood -and maybe beyond that; we'll never know.
TRC!Clow!Touya can't see ghosts because he lacks those powers in that world. He can't tell those stories. Therefore, there's no way he can scare Sakura out with things he doesn't know by himself. Only Yukito would be able to do that, but he's too nice and polite to do that to a little girl.
And this argument would make beautiful sense except for the fact TRC!Sakura CAN see and hear them. Wouldn't that scare her even a little bit when she was younger? Just seeing things only she, and her brother's friend,and maybe her father could see? That's lame. What, she just stumbled into tree spirits and nice souls? No beheaded ghouls, no poltergeists, no creepy monsters a-la-XXXHOLiC? She just attracts the good spirits, unlike Kimihiro Watanuki's powers which attract *anything*?
I repeat, that's lame if it's true.
And/or there's a chance her father or Yukito explained her she was so speshul she was safe and nobody would hurt her.

In the end, I'm calling AU-OOC and file it on the same folder Syaoran's lack of exaggerated facial expressions is.

Also, when she has to capture Watery (or maybe Illusion?), CCS!Sakura does say that she's scared of ghosts because of the "phobia to the unknown" you mentioned, and that's why she's not so scared of Clow Cards: she knows what they are.
Not everyone is as unlucky as poor Watanuki...

That's the bad thing about the manga being always on Watanuki's POV. Why is he famous? Is it because of his family? His powers? His taste? The eating-him-will-make-you-t3h-1337 myth?
