I once read a theory that the OMG HATE coming from both sides of this issue doesn't really come from quality, but because of the fact that the manga and the anime ended up going in opposite directions about values/moral of the story/etc, and I think that made sense. (I know the anime lost my interest when the Elrics pretty much decided that since they'd screwed up so much already they might as well stop trying.) But in terms of quality itself, I think the anime was pretty good at wrapping up its own story. I avoided the movie because people had warned me about it, though. |D
I will never understand Winry hate. Never. Being indifferent to characters (or even disliking them) is one thing, and I don't think one needs objective explanations for that or anything, but the amount of Winry-bashing is baffling.

More than values, I've always thought the difference lies in how much/little angst and dark and mindfuck the fan prefers in their fandoms. The first anime goes heavier in those. Arakawa's story has its share of bad things and WTF and nightmare fuel but the tone is warmer and more optimistic.
Yeah, I think the overall tone has a lot to do with it. The manga is mostly about people seeing the GOOD things in the world in spite of everything. Look at manga!Scar versus anime!Scar, for example. Both developments make sense, I think, but they go in pretty much opposite directions.
Ah oops, I meant people who won't be reading the manga at all afterwards because they had Brotherhood, but I didn't specify. I can understand preferring to see the animation to B&W lines, but there are more details in the manga that didn't make it to the anime. Since I'm one of those almost OCD fans who jump to the original source if they love the adaptation enough and it's somehow faithful, I just don't get people who don't do this. But I know it's something irrational from my part.
Winry is amazing. I also do not like Ed/Al or Roy/Ed. There are only two people I can see Roy being with. Riza and Hughes. Mostly Riza, since Hughes is married and all lol

I don't exactly ship Roy, but I support Roy/Riza on the principle that they have a great partnership already and it makes sense. Hughes' crush on his wife is too cute and strong for me to understand the appeal of Roy/Hughes, and I say this as someone with bromance slash pairings in many fandoms.
I don't really have many unpopular opinions as I don't poke the fandom itself and I'm ridiculously behind, but there is this about shipping in Gintama: - I honestly don't see the appeal and popularity of Hijikata/Gintoki - I don't really ship here, and even less crack pairings, but I think Shinpachi/Yamazaki makes sense. I don't even know... - I can't see Kagura with anyone, she's too young and odd for romance. The rivalry with Okita might be hilarious, but seriously.
- I don't ship Phoenix/Miles. I mean yes, the subtext hit me like a truck and stuff, but I still can't get into it. I think Eriol probably went with a perception filter to keep the secret; if she wanted people to think of her as female, then they'd see what they expected from women, same for if she wanted to be seen as male. As she grows up, I can definitely see her taking advantage of her natural genderqueer state to be either gender as she wishes, or even try presenting herself as both genders or genderless.
